Does anyone know if Canon's EOS SDK allows you to control the MLU functionality? Does it allow you to specify when to flip the mirror up and when to flip the mirror down? Is it possible to keep the mirror in the up position for multiple shots?

Yes, but you have to buteforce the inParam with kEdsPropID_CFn like:
